Job description:The Max Delbrück Center for Molecular Medicine in the Helmholtz Association (MDC) is one of the world’s leading biomedical research institutions. Max Delbrück, a Berlin native, was a Nobel laureate and one of the founders of molecular biology. At the MDC’s locations in Berlin-Buch and Mitte, researchers from some 60 countries analyze the human system – investigating the biological foundations of life from its most elementary building blocks to systems-wide mechanisms. By understanding what regulates or disrupts the dynamic equilibrium in a cell, an organ, or the entire body, we can prevent diseases, diagnose them earlier, and stop their progression with tailored therapies. Patients should benefit as soon as possible from basic research discoveries. The MDC therefore supports spin-off creation and participates in collaborative networks. It works in close partnership with Charité – Universitätsmedizin Berlin in the jointly run Experimental and Clinical Research Center (ECRC), the Berlin Institute of Health (BIH) at Charité, and the German Center for Cardiovascular Research (DZHK). Founded in 1992, the MDC today employs 1,600 people and is funded 90 percent by the German federal government and 10 percent by the State of Berlin.

The Pombo laboratory develops quantitative approaches to map 3D organisation of genomes, with focus on mammalian (few gigabase) genomes, and how they impact on gene expression. They have developed cryoFISH, Genome Architecture Mapping, and currently develop new technologies in the spatial transcriptomics field. In 3D’omics, they expand their reach to microbiome science. Their team is composed of biochemists, molecular and cell biologists, geneticists, neuroscientists, computational biologists, and physicists, from fourteen countries. They are located at the Berlin Institute for Medicine Systems Biology of the MDC, at the heart of Berlin, in the Humboldt University Mitte campus.

1 Postdoctoral position to work on the implementation of spatial genomics and transcriptomics on the analysis of microbiotic composition and spatial organisation relative to the intestinal epithelium. The scientist will implement the application of Genome Architecture Mapping technology (Beagrie et al. 2017 Nature; Winick-Ng et al. 2021 Nature) for spatial genomics of microbiomes and host cells.

Job Description:

The postdoc willwork on the implementation of spatial genomics and transcriptomics on the analysis of microbiotic composition and spatial organisation relative to the intestinal epithelium. The project is financed through the H2020 3D’omics consortium (https://3domics.eu/) which is a multidisciplinary project across eleven countries and aims to develop approaches to map the three-dimensional holo’omic landscapes to unveil host-microbiota interactions that shape animal production. The scientist will implement the application of Genome Architecture Mapping technology (Beagrie et al. 2017 Nature; Winick-Ng et al. 2021 Nature) for spatial genomics of microbiomes and host cells. The postdoctoral will implement hybridization methods combined with genomics approaches for detection of RNA from the microbiome within spatially preserved intestinal samples, using innovative technologies for RNA detection under-development in the host laboratory. S/he will work closely with other partners in the H2020 3D’omics consortium, namely Antton Alberdi and Urvish Trivedi at UCPH, in Copenhagen for exploring different sample processing approaches, and later the large scale implementation of the technologies developed for mass-scale data production, and with the Marti-Renon lab, at the CRG in Barcelona, for support and collaboration in the bioinformatics of bacteria genome identification and spatial organisation.

Requirements:

The candidate should have a background in genomics, bioinformatics, molecular or cellular biology, and a PhD in a relevant area, preferably in microbiome research. S/he should have a passion for new genomics technologies and their development, and collaborative interdisciplinary research. Prior expertise in bacterial genome science and/or in next generation sequencing are all priority skills. Experience in bioinformatic analyses of next generation sequencing is not essential, but would be advantageous, especially in metagenomics.
